There are two different patches. How do I know what to use for what platform?

Only difference is internal header at 0x100.
If using Genesis Plus GX, the "SEGA MEGASD" one is what I'd use.
That way it runs straight "out of the box" without the need to configure the core.
For MegaSD cart use "SEGA GENESIS" version.
If using Genesis Plus GX, the "SEGA MEGASD" one is what I'd use.

I take it the "Sega Genesis" version is also for the Mega Everdrive Pro?

Yes, I'd think so.
If CD audio plays, stick to that.
The only reason I added "SEGA MEGASD" version is because of out of the box Genesis Plus GX audio playback, that's it.

Used the "SEGA MEGASD" version, but all I got was silence. Tried with the tracks and cue, and also tried with converting tracks to bin and cue with IsoBuster (which had worked before with Golden Axe and Streets of Rage 2 MSU-MD). Although, IsoBuster showed track 84 with errors. Used Genesis Plus GX and haven't had problems before with any other game.
