* This archive contains three BPS patches...
First one contains the plain vanilla Msu-1 patch
Second one contains Msu-1+Restoration merged patch
Third one contains Msu-1+Restoration+SA-1 merged patch.
** This archive contains a remapped track set. If you use the V7 patch, you must download the PCM set all over again for less trouble. I added some FX sounds to the intro. I included alternate sets. I built this set from what was able to be sourced at the time.

First savestate is in game normal, second savestate in same gameplay whit 1 continue.

UPDATE 2: I tested a couple times and decided to just update v4 to the top. The link remains the same.If it works to your liking, I will update both versions of Contra at the top.

I will check the BPS files again later today. Which patch are you using? If using SA1 patch, you must delete the SRM file it creates on emu or flash cart. Then reload the game. @Conn I fixed it. It was a stupid mistake on my part for being in a hurry. I had to adjust the code to clear a flag that distinguishes between track 12 and 13 after a continue is performed. V5 should be it.

#1 clear browser cache
#2 re-download patch (linked at the top), apply on clean rom
#3 and remember to delete the old SRM file.

Test both versions whit clean rom after delete all, and seems to work correctly.

sure, just make a new empty text fil and rename it to c3sa1-msu1.msu or the name of your pcm files, depends on whether you use the batch file that renames the pcm.
Don't forget to rename the extension txt into msu).

No matter what I do, this doesn't work for my ROM. I have the correct ROM, patched it with both restoration and SA1 and they both worked, but the MSU1 patch doesn't work. I named it correctly, and it's a .sfc file. What should I do?

Try different roms from different sources, sometimes this is the problem.
For me it works.
- Apply ContraIIIMsu1,Sa1-English-v5.bps on Contra III - The Alien Wars (U) [!].smc
- Rename the output rom ContraIIIMsu1,Sa1-English-v5.smc into c3sa1-msu1.smc (if c3sa1-msu1-x.pcm are the names of your pcm files)
Make a new textfile, rename newtextfile.txt into c3sa1-msu1.msu
- Apply ContraIIIMsu1,Sa1-English-v5.bps on Contra III - The Alien Wars (U) [!].smc
- Rename the output rom ContraIIIMsu1,Sa1-English-v5.smc into c3sa1-msu1.smc (if c3sa1-msu1-x.pcm are the names of your pcm files)

That doesn't work. It just says "This patch is not intended for this ROM". Doesn't matter what type of ROM, they all do this
Wait a second, are all 3 patches included in one? Being the MSU1, the Restoration and the SA1? That could be why it isn't working for me, I didn't know I might have only needed one patch for all 3
Yup, there are two patches. Both contain merged patches in one BPS file. One is if you want the original non-SA1 accelerated ROM with restoration patch and MSU-1 enabled. The second is if you want Restoration+SA1 acceleration with MSU-1 enabled. You do one or the other, but not both. Follow the readme.md text file instructions carefully and you will be good. @TheMasonGamer I will send you another video via PM in case the readme.md is complicated to follow.
EDIT: In the video, I meant to pick Restoration+SA1+MSU-1 patch but chose the other. The process in the video is still the same regardless of what BPS patch you want to use.
