That's to be expected, Fusion do not support MSU-MD or MD+.
Nobody should be using Fusion or other dinosaurs like Gens etc. in 2023/24.

I was told to ask if someone has tested the MSU-MD version on MiSTerFPGA.
But I cant get it to work on mister. Very strange... because intro works, control works, music works, after you press 1 player game, music keeps going and black screen?
The MSU-MD version requires the "unstable" version of the Sega CD core on MiSTer to work, which fixes a video bug.

I have a new patch coming soon (maybe this evening) that should fix it for MiSTer and Pocket Spiritualized (it has music passthrough so you can use the same ROM to get the fixes on Pocket, without the CD music).
Additionally for MSU-MD users it adds a CD volume option in the menu (hides it for no CD) and adds a level select (though the level select has a few bugs which is why I think it was removed from the original hack. Non-0 based levels... like 5-2/8-2 and others....expect some sprites and music to already be loaded so they will have missing assets/graphical corruption. But it's still a great way to quickly play a level, especially if you start at a 0 based one).

Updated the main post with ylfandy's final patch and finalized music pack for MSU-MD.
Somehow I'm too stupid to get this to work on the MiSTer.
What I did:
Download the MSU-MD patch, apply it to the base rom Streets of Rage 2 (USA).md, download MSU-MD Arcade Soundtrack and unzip it (ends up with a cue and a bin file).
Then I put all three files (the patched rom, the cue and the bin) on my MiSTer into
/games/MegaCD/_HACKS/Streets of Rage 2 (USA)/
Content of that directory is then:
Although now that I re-read the GitHub example, it says I have to rename the patched rom (the md file) to cart.rom
Is that the only way? If yes, it would make more sense to create a subdirectory only for these three files I guess?
Or is there a way to put those three files into a single file (for example a CHD) somehow? That'd be awesome!
By the way I also tried naming the rom the same as the bin and cue file (Teenage Mutant Ninja Turtles-Shredder's Re-Revenge Arcade.md) which didn't work either.

Yeah, for MiSTer the patched ROM has to be named "cart.rom". Leave the BIN and CUE file names as they are. Any "CD" type games that contain multiple files are always recommended to have their own individual folder. CHD is fine to leave on its own in a directory with other CHD's.
You should be able to convert those 3 files into a single CHD with no problems.

I think CHDMAN only takes cues and bins and would ignore the cart.rom...
Sorry, I forgot. You can convert the BIN & CUE files to CHD, but keep the cart.rom file and put that in with the CHD. So an individual folder to put those two files in would be more beneficial.
You can use this command in a batch file:
Run it inside the folder with any BIN & CUE files you have, along with your copy of the CHDMAN executable and it'll generate CHD's of them.

Ah okay, I was hoping to be able to include the cart.rom to avoid the subfolders but it is what it is. Thank you very much for the help.
This rom hack with this nice soundtrack is a pure joy on the MiSTer!
