See if your msu patched 1.1 rom work on snes9x, no other patch applied. I really assume that you either have a wrong version (try alternative download sources), or still have a header somewhere.

Just a note that there a lot of different bad dumps of YI circulating from older GoodSNES sets. Even though those are labeled as Rev 1.1, they will probably fail.

Oh, forgot to mention: my tipp worked - it was indeed the problem that Wizball1973 had a 1.0 rom.
So to avoid further stuff like this I updated:

you find a v1.0 version of the patch inside. I decided to port the patch for 1.0 since many patches (e.g., mario not crying) are made for this version. However, I cannot guarantee that this patch is compatible (also I didn't test it extensively).

Thanks for this patch that now we can enjoy even on sd2snes with the new SFX core.
I want to report a graphical glitch that I only encounter with the MSU-1 version. It’s on stage 2-3 when you press the second red switch and warp into this room: https://www.dropbox.com/s/qv1vrys5g7tt2ex/IMG_4900.JPG?dl=0

mh, when watching your image, the only thing I see are two blue strips from the ceiling. or which glitch do you mean?
Here's my take snes9x 1.55 with msu1, I have them, too if this is the glitch you talk about:

Dunno which glitch you exactly mean, but those blue strips are here as well present. And I've seen such glitches often. MSU/non-msu no matter.

Yes that blue strip on the ceiling shouldn’t be there and if you shoot an egg at the enemy, it gets worse with a diagonal strip (try to move around in that room attacking the enemy).

Yesterday, I played (for a long time) a multiple patched hack I made with MSU-1, SMW2+2 & No Crying. The port of the MSU-1 patch for the 1.0 version is working fine. Many thanks again, Conn.

Really strange.I noticed the strips when I played the msu-1 for the first time, and it didn't happen in the clean rom, but I didn't consider it annoying too.
I swear this is from a clean rom with no msu (geiger snes9x 1.51):

My best guess is that this bug comes when the superFX calculations take too long time (maybe this was made faster in newer emulators, so you do not experience my glitches in 1-4 I posted above).
The msu was hooked in the superfx coded area, so probably this causes sort of a delay in the calculations giving these strips also in faster emus.
You see also that the music changes in this room, and the monster uses SFX code. This is a further indicator for my assumption. You enter and the chip calculates the vectors of the monster and the msu code at the same time.
As said it is not the fault of a mis-coded msu code since this also happens in other emus without msu.
I have no chance to fix that.

I confirm that snes 1.55 does not have this glitch anymore on a clean rom, but has it in msu mode. Probably this glitch was fixed (made faster) since v1.51. Guess in case it "even" gets more faster, also that msu glitch in this particular place is gone then as well. But yeah... if this is the only place, I think we can also live with it

I added a msu version for 1.0 in the pack (thanks for testing, dani). It seems to be compatible with the other hacks for SMW2 without code changing.Oh, cool. Those hacks can be stacked without issues, or did you have to make changes to the hacks?

I do not have the skills to work around if a bug happens.

Actually, the only weird thing that occurred from the combination was a glitch in the final stages of each map, where the Yoshis came to have strange colors. But this was not due to the MSU-1 patch!

Ok, there were some conflicts and I shifted my addresses, so that Yoshi's Island 1.0 msu should now work with your 2-2 patch, dani.
Please re-download v17 from first post and test if you like, the glitched color yoshi should be done, but I tracked only the hex, and didn't make a playtest

Hey, Conn. I thought it was already perfect. But I downloaded it here again, remade the 3 patches, and, in fact, there's no more glitch of colors. It was even better than I did for live. Thank you so much.
For those who want to play the SMW2+2 hack with MSU-1 hack (with or without the No-Crying patch), I applied the patches in the following order;
1 - I applied the "MSU-1 v 17" patch from Conn into a fresh unheadered rom (U) (M3) (V1.0) [!]
2 - then I applied the "No Crying, Improved SFX and Red Coins (Headerless)" patch from Trisma
3 - I added a header to the patched rom
4 - and finally, I applied the "SMW2 + 2" patch, released by Golden Yoshi.
Voilá.
And I just noticed that the Smokemonster who gave me a hello on the live I made yesterday of Yoshi Island is the same Smokemonster from here. I'm so stupid.

Since your cooking receipt is a bit sophisticated, I added a merged patch in the package now (2+2, no-cry, msu1 merged as one patch for non-headered 1.0 rom). If people only want one of these patches they still must help themselves. I don't want to cover every combination.

Sorry to necropost, but I think I may have stumbled upon a bug with the SMW 2+2 variant of the Yoshi's Island MSU-1 hack. Whenever playing that version of the hack, the intro stage plays the music from the preceding cutscene instead. I checked both PCM sets for duplicates and found none, and I didn't encounter the issue when using the MSU-1 patch on the vanilla game. I encountered this issue when using the latest SNES9x core on v1.8.4 of Retroarch on both NVIDIA Shield TV and Windows 10 Pro 64-bit, both with all system updates applied as of writing this post.

You get an idea what happens if you mix patches that aren't supposed to work with each other. The reason was not the msu pacth but the 2+2 and nocry patch aren't really compatible.
I fixed it so far that the correct theme should be played now, find
smw2_msu(v1.0)-smw2+2Complete-nocry_impSfx_redCoins_v2.ips
in the folder when re-downloading the patch.
If v2 isn't shown, clear browser history, it happens that firefox takes the old file from history rather than refreshing.

The Title Screen Music keeps playing after start replay Intro Cutscene.

Please give more detailled bug reports if possible. I checked all patches (1.0,1.1,merged patch) and couldn't find any anormalities when playing on snes9x.

This was tested on SD2SNES Pro. I will test it on bsnes and Snes9x Emulator and record it afternoon.

please also with the version (rev1, rev0, both?) 
Also, sd2snes bugs cannot be traced, so if this bug does not happen on normal emulators there might be little chances to fix
